Matt, you're absolutely correct to be transparent about which links are ads and which aren't. Of course advertisers want their ads to appear as organic links from a trusted source, because it strengthens their brand and gets a higher clickthrough rate.
But they couldn't care less about the damage that deceiving readers does to your brand. Sticking ads and affiliate links under "Friends" or "Cool Stuff" is just deceptive and unethical and also doesn't bring quality traffic to the advertisers, because the people clicking through aren't actually looking for what's being sold.
